3.3TT Running rough after JB4 Reinstall

HI, I just got my JB4 back after getting a new motherboard. I am in Australia and bought it through the local dealer here. One of the fuel control wires came loose during the first drive and ran rough, throwing up an engine light. I put it back on Map 0 and restarted the car. I have had it disconnected since then.
The car has been running rough since and I switched back to Map 0 straight away. I removed the unit yesterday and have just tried to reset the computer. Is there any way of troubleshooting the problem before taking it back to the dealer?

Hi Terry, is it safe to do so? I changed the plugs yesterday and they all were completely fried. I have the HKS ones I have attached a pic with a standard one beside it. This happened the first time I accelerated.
