It's not as scary as it looks! Assuming you already have the flash rig, here is a write up on how to setup and tune the ecu...
Here's everything you will need
Imgur
First make sure you have the proper programs and files downloaded.
Go here and download the BitBox software, Dongle ID utility, and Senselock driver
Then go here and download the Open Port 2.0 drivers
Next open up your ecu by prying back these tabs and use a screwdriver or paint scraper to pry the top off. Paint scraper works well since the top is glued on. BE CAREFUL! If you slip and the screwdriver/scraper goes into the ecu you can brick your ecu. Work slowly and be patient
Here's where all the tabs are

This is what the ECU looks like with the top off. Don't mind the yellow noodles, that's just insulation.

Plug the tactrix cable and the red usb dongle into the usb ports on your computer and then plug the bitbox into the tactrix box. Make sure your bitbox is plugged into the wall outlet.
Now you will want to plug the red, black, yellow, and blue wires from the bitbox into these pins on the ecu

Should look like this,
Imgur
Also you can see I plugged the grey wire into the pin that's laying on top of the ecu for now
.
Plug the rainbow jumper into the other two pins, doesn't matter what wires out of the four you use as long as you use the same two on each pin. you can see them in the picture below
Imgur
Now you're going to set the long blue pins onto the ecu.
Here are the approx locations
Imgur
The pin with the grey wire from the bitbox connected to it goes on the far left side of the ecu onto the solder point that sits next to the two chips
Imgur
Place one of the two pins connected with the rainbow jumper above the main TriCore chip, here
Imgur
And place the pin on the other end of the jumper down and to the left of the main chip, here
Imgur
Now you're going to open the bitbox application on the computer and set your settings like so
Imgur
Click "Select Vehicle/ECU" on the left, then find and select the SIM2K 4MB
Imgur
You're now ready to click "Identify", you will have a popup that you need to accept and then the program will run. If it says "Finished with error" then you need to fix your colorful wires that plug onto the pins on the front of the ecu from the bitbox and then click identify again.

Once successfully identifying you can click "Read". This process will take while and once it's done it will have you save the .bin file. Save this somewhere easy to find as you will need this every time you flash a new tune. Also if you ever want to flash back to stock this is your stock file that you will write to your ecu. If this process fails its because your long pins are off the solder points, readjust them and click read again.
Once you've successfully read your ecu, download the .bin file that your tuner sent you and click "Write". Select your new tuned .bin file and click OK, the program will then have you select your stock .bin file that you saved from your previous read. The program will now write your new file to your ecu, again, this takes a while.
Once finished click OK and you're done! Unplug everything, put the ecu back in the car and go run some logs!
Big shout out to Will Hatzer and Tork Motorsports for helping me learn how to do all this.
