3.3TT FAULT 0303 after upgrades

Hey, new stinger owner, I've been following these threads for a bit and you guys have been massive help.

2 weeks ago i installed a JB4 and things have been running great. I've just had a mechanic buddy install Ingen intakes, HKS race plugs, and some catch cans today. once everything was all set, I started it up and it was louder than expected and shaking harder and the engine light came on. we turned it off rechecked everything and tried it again. but this time moved it up and down the street one pass to feel out. Everything felt way off, particularly the turbo. we triple check this time and found that the map plug for the tuner wasn't all the way seated.

Now we turn it on and everything runs great, tried map 1 and 2 and took it on the free way, no problems, only thing we can't do is launch control. but that may be because of the check engine light. But the check engine light won't go away and trying to clear the fault code 0303 just has it immediately pop back up. Any ideas what to do to reset it? or did I potentially cause a serious lasting issue somewhere from the temporarily unseated map plug?
 
Hey I'm sure people have more experiece but I had to disconnect the battery for 30 mins or so to clear a code. I had oil seeping from a loose oil catch can that made its way down to one of the connectors..really rough idle and thought the new spark plugs were the problem. Code was 106 MAF sensor issue and couldn't clear with the JB4 was very happy the battery disconnect worked and the clean up of the catch can was the issue, tighten those buggers!
 
Check the cyl3 plug and coil, it's a cyl3 misfire code.
