JB4 Maps with Aftermarket Intercoolers?

So can more aggressive Maps in the JB4 be used once an aftermarket intercooler is installed in the car?

For instance, say my car runs great with 93 octane gas and Map 2 but loading up Map 3, the car begins to have misfires. Would a better intercooler (Burger, Mishimoto, etc.) enable the Map3 tune to run without misfires on the same 93 octane gas?

Or is the Map that is run more dependent on the octane of the fuel than a more efficient intercooler?
 
You'd have to evaluate your specific logs to see how timing advance look. Generally speaking an intercooler doesn't allow you to run higher maps just reduces heat soak and power reduction that come with warmer weather and repeated runs.
